Is there any way to change the data that was collected in the field as side shots to new point numbers, to being traverse check shots on closing points, so that Magnet office will process the traverse loops.

I'm a bit hesitant to answer in more detail so as to reserve this for some future on site mentoring. As the winter cold and snow approaches us in the North East, it certainly would be welcoming to go to Sanderson, FL to assist and/or mentor you in Magnet.

This can be done in Magnet Field and Magnet Office Tools. Best to use Tools and allow least-squares to use it as the adjustment. If you leave the points as different ID's, Magnet Tools will flag the points as "identical locations". I like to start with this option, compare the locations manually, then change to same point number and Tools will use both locations in the adjustment.
I would have held out for the in onsite tutelage. Preferably in January. Steve
