I have drawn 2D & 3D shrink wrap boundaries around these multiple sites in the same drawing:
What settings do I need to employ in order to draw contours within these multiple sites?
And thusly, and therefore avoid this mess?

Check use inclusion/ exclusion areas and when prompted select the closed polylines for inclusion.?ÿ
If it is still problematic, create a separate surface for each area.

Depending on the site, sometimes I'll create different surfaces within the same dwg, and use the surface prefix for the layers - contours, tin lines, etc. This is usually when topos are done at different times, but all within the same project. That way you're not re-contouring areas whenever you add more topo.
