This has happen before and I wonder if other 5603 users had ever had the same problem.
Some time ago I had a problem locking onto active targets at a distance. The 5603 would autolock on the target at 100 feet or so, but a distance greater than that no deal. I haul the gear to the shop and they cannot re-create the problem. Last week I had the same problem able to lock onto an active target up close but at 600 feet no dice. I have gone through all the usual things check batteries,cables, so on and so forth. The shop was not able to re-create the problem again. The only thing I can think of is that the total station battery was too low. But we tried a vaiable voltage power supply and the 5603 just shut off and yet it still maintained lock till it shut down.
Anyone else have this type of problem?

Next time it happens leave the rod where it is at and then walk back to the gun and check and see if it is locked and you are having a communication problem instead. I would also check the voltage at the prism. Are you using a "power stick" or is the prism cabled to the radio?

I can only suspect that there is a low output from the RMT LED
what type of target are you using
what type of data collection
DC software can turn of the FOLLOW for some reason
F2 in survey pro

I Can never understand why you would want to turn of follow
but in Survey pro "FS3 Husky" and Carlson you can
and you have to force a search to turn follow back on

I haven't had a problem with tracking, but have had a similar problem with the distance on sporadic occasions. It will shoot a distance up to 300-400', continue to track but not be able to get a distance until I walk back closer to the gun. The shop couldn't recreate the problem.
I've decided the problem is not in the gun but with the data collector or software (TDS Pro). I rebooted the DC one time out of frustration and it worked fine when I cranked it back up. Since then, the problem has always been resolved by a reboot and the repair shop doesn't have an explanation.
You might want to try that next time it acts up.
The problem I have is when I am using active prisms on tripod legs. I am using TDS with a direct connection. I cannot track down the prism models just at the moment, but they are not the 360 prisms. one is an SLR and the other is the regular active prism. Nothing has changed with my set up or software. It is the same as I have been using for quite awhile now.

I have had similar problems, sometimes as short as 50 feet. I think it's a voltage thingy at the rod (rmt).
This is the problem when you have monopolies like Trimble. They buy everybody up and there's no competition, so there is no effort to correct these problems.

Silly me, that is the most likely problem. Plenty of voltage to make the lights flash, not enough to transmit and have the instrument lock on...

I've had it happen with a 5600 with low rod battery as well. I've also experienced similar if there was something extremely reflective nearby.
