I am going to be re-installing Carlson and would like to have all my settings, layers assignments, pen settings etc saved. Where are they?

Save your template to an outboard drive (thumb drive)?
I've NEVER been able to save settings after a reinstall or an upgrade... but, of course, I'm kinda dumb in those matters.

I have done an upgrade to the latest build of Carlson Survey several times here at the office. In NO case did that overwrite my settings. If you are doing an upload of the current build, the software will not mess up those settings nor will you have to reregister your software.
IF you are going to a newer version, then that is a different story. All of my layers and drawing info are in my *.dwt file. All of my auto-line work stuff is in my *.fld file. All of my blocks and custom stuff is in the support folder. That includes my *.lin, *.pat, *.mln, *.pgp and *.shx files. Also save the Symbols.dta file. Be sure to save your *.ctb file or whatever you use for your plot file setup. NOTE: If you have not modified any of these files, do not worry about them.
You probably will have to go back and reset your project sub-folder settings, but that is no big deal.
Either way, putting eveything back like it was is not that big of a deal in Carlson. You will be up andrunning in no time.
And like Carl said, save all of that stuff on a thumb drive for next time. I have a 16GB thumb drive that I have all of my files on. I also downloaded ALL of the Carlson Survey training movies, office CAD standards, The Corps CAD standards, and all of the teaching papers that I use when helping new guys set up their computers.

Seems like Carlson could look into a "export all settings" widget....Ladd?

my carlson/acad settings seem to sometimes have a mind of their own.

I think we covered everything that needs to be saved.
The template file is the *.dwt file in the SUPPORT folder. If you have not created your own, then the default is SURV.dwt. I have 3 that I have created for various client's, that's why I refer to then as *.dwt.
