For some reason now when i exit out of a design file, all of my tool boxs are gone the next time i go into the file.
I must have either checked or unchecked something.
Pretty annoying having to re-do the tool box's everytime.

Look for a file with .upf extension (if memory serves) this is where your preferences are stored it sometimes get corrupted, if you delete it, you'll have to pick your tools and menus again but it should be OK the next time you start.
I've had similar problems in the past. Try "save settings" before you exit out. It technically should save all that stuff, at least to that file - but not your seed file.
As good as Microstation is, it sure is a PIA sometimes
